Town trailed early on thanks to a double by Patrick Ferry in the first 30 minutes.
Things got worse in the second half with Success Edogun getting a brace for himself and Harps.
Dario Castelo's side scored a consolation goal through Giddeon Tetteh either side of Edogun's goals.
That result leaves Athlone just five points clear of Finn Harps with five league games left in the season.
Town return to action in the FAI Cup quarter finals on Friday against Premier Division strugglers, Drogheda United.
