The midlanders struck first through the league's top scorer Dean Ebbe with a goal in the fifth minute.
Ebbe doubled his tally and Athlone's lead in the second half before Paul Murphy struck to bring Bray back in to the contest.
Athlone were able to keep their promotion rivals out, and could afford for Ebbe to miss from the spot when a hat-trick was on for the striker.
